A robot escapes from Megatech Body Corporation. It is apprehended by Public Security Section 9, but the robot is inhabited by a Puppet Master. The Puppet Master tells Aramaki and the others that he is a "life form that originated in the sea of information." Immediately after requesting political asylum, the robot is stolen by an unknown assailant.

Kusanagi and her team begin operating as the Ghost in the Shell unit after being scouted by Aramaki. One day, a virus infiltrates the cyberbrain of the Foreign Minister's interpreter. Sensing that Colonel Mares, who is in exile, is trying to disrupt a secret meeting, Aramaki instructs Kusanagi and the others to track down the culprit using reverse tracking.
